i am working on a confuserex mod and i'm a beginner so i doubt it's very good but i am trying to find a way to make my mod create a custom class while obfuscating called "Program.cs", i'm clueless on how to do this and appreciate any help.

You might be better off finding an already modded Confuser EX ...like Beds Protector on Github.  Then use a Diff tool like Winmerge and compare the source code to the original Confuser EX to see what was modded.

That will help you understand some of the mods that were made and might help you find what you are looking for.

but another way to modd it is to understand how cfex works and after try to add something by urself
